I think thorell9 has pretty much hit the nail on the head here. There is nothing inherently wrong about deliberately rendering a species extinct, it is rather killing a large number of individuals that may be a moral problem, depending on the species in question (for instance, it is worse to kill a dog than a fish, etc). A method that did not actually kill individuals, but merely prevented them from reproducing, would not even present this problem.
